they're really just protesting unfair taxation. there's also the fact that the republic created this situation by lacking a deterrent of their own: the trade federation obviously saw that this option would lead to their demands being met regardless of palpatine's machinations as their fleet of battleships was obviously greater than whatever the republic could muster on short order.
