The reason Francis is separate in the early seasons and isn't in the later seasons as much is because Francis's actor was already 19 by the time filming for the first season started while the other 3 brothers were all children so they had limited filming time due to child labor laws. To get around this they would film Francis segments to fill time both due to the filming schedule and so they didn't need to write 22 mins of stuff for the main cast. By the time the 6th season came around Otto's actor had to retire due to pancreatic cancer and all the rest of the actors were over 18 so they cut out Francis's segments because the other boys could work more hours and they didn't want to pay for a second set and filming crew just for Francis
