He saw the paths of past and future and felt the potential for greatness, he was in a crossroad. After that event he was blind for what was to come, so when Uther is about to lock Excalibur in the stone he goes "what is this?", he's baffled. He acts like that once again when Arthur gives the sword for that lord and asks to be knighted, Merlin is genuinely scared as he watches the work of his life being undone and once again says "what is this! what is this!" until the lord choses to side with Arthur. After that he knew his time was short, no wonder Morgana was able to deceive him, he knew all was about to change and even tries to explain that to her, but she's too proud.

This movie is great, the way Merlin and the old religion slowly loses their powers is so subtle and yet is all there.

Another way to see that scene is when Uther says "Damn Merlin, I need her! You don't understand, you are not a man!". It wasn't meant as a offense and Merlin doesn't take as such, but you can see the change in his face, thinking "yes, I'm not a man, so why I'm thinking about this like one?". My opinion is that he then prodded into his magic to search for the right answer. But you see, there is more: Arthur's sister, Morgana, had magical powers since she was a child. Merlin probably knew about that and thus knew Igraine's blood is special. Now the next part is my headcanon, but what set Uther apart was not being strong, but having king's blood and that what is needed to wield Excalibur. The problem is, Uther has a warrior's mind when Merlin and the land needed a leader. Like Merlin says "I will give you the sword, yes. But to HEAL, not to HACK!". Giving into Uther demands and thus mixing the king's blood with a little of magic was a interesting gamble, and one can only especulate why Merlin saw in that the best option.
