I know I'm late to the party, but I just watched the second movie (the wife made me). I don't get this character. He's a Navi clone with a human space racist's memories implanted in his mind and he's trying to exterminate the Navi for the humans so they can resource rape the planet. I know he gets a Navi gf in the third one. Why is he siding with humans at all? He's not one of them, he even acknowledges that Spider isn't really his son, so what's his motivation? A better movie would explore who clone!Quatrich really is.

I haven't seen movie 3 but it felt like Cameron wanted to raise just that question, sowing the seeds in movie 2. And given as how he has all of Quaritch's memories up until just before the final battle of the first movie, it makes sense that he's not going to cast aside that identity overnight. Just because you woke up tomorrow with your brains implanted in some Zulu tribesman wouldn't mean that you would start acting and feeling like one right away.

The best attempt I can make at disassembling the intent behind his character, aside from the writers trying to keep the human-sympathizer fans happy, is that he's a bit of a jab at Spanish colonialism, which is a bit different than your average Manifest Destiny policy.

In Spanish colonies mixing with the locals was effectively encouraged, and an entire codified social system was created for varying tiers of Native vs. Colonist gene expressions. It wasn't that uncommon for the most Spanish man on Earth to have a native girl and kids in tow.

Keep in mind this is just a shot in the dark. I really doubt they put much thought into it, or would have the guts to admit how much thought they put into it even if they did.

The third movie touches on this, Jake tells him he's been given new eyes and all he has to do is open them but he says he hasn't forgotten what team he's playing for. We'll see if Na'vi pussy will cure him of his madness.

They’re kind of exploring that. He knows he’s not Quaritch, but he also has all his memories as well as his personality, so basically an entire lifetime of ingrained behaviors and beliefs he’s starting to shed. Beyond that, he also has something of a grudge against Jake and Neytiri since they’re the ones who killed “him,” and sort of views Spider not only as his son, after a fashion, but also as a connection back to his humanity. He’s a way more complex character than the original guy.

Quaritch hasn't questioned his identity because his character is just too strong willed. He's had to go native to blend in but that was purely for practical reasons, to help achieve the goals of the RDA (taming a mount means he can travel deeper into flying mountain territory, speaking Na'vi means he can interrogate tribesmen etc). He even says "It doesn't matter what color I am, I know who's side I'm on" or something to that effect in Fire And Ash.

This. His arc through 2&3 is going through an identity crisis regarding his new life as a Navy, slowly adopting more of their traits while becoming a different person. There's a scen in Fire and Ash that directly mirros his conversation with Spider in TWoW, where he says that he's the same Quaritch as the human one. This, of course, is a lie, and one aimed directly at himself since he's trying to convince himself of it; just a couple moments later, he appears in full Na'vi painting after having sex with Varang.
The ending clealry sets him up for a redemption arc.
