The boring and kinda sad answer is they implicitly explained this not in the sequel, but the sequel's spin-off video game. There's a level in Enter the Matrix where Ghost is meditating in his own little world when Trinity jacks herself in and fights him. I mean, you can't really blame the guy. He was rough around the edges and big into gallows humor, but he tried to do good by his crew and be loyle to his capo.
