The idea was that government bureaucracy is the nightmare itself, a machine that runs by itself and cogs in the machine don't even understand what they are doing. They made the cube and they put people in it and no one knows why, they just do it. Not a single person knows anything, the checks and funding comes in and they do their job.
It's just taking the real life CIA and amplifying it to absurdity. This is not far off from what the CIA has done.

I think later sequels ruined it and retconned it.
