The gag is that everything was cheaper back then, the setup to the punchline is bart buys an entire grocery carts worth of stuff and it costs two whole cents which is outrageously expensive to him and his friend, with the store clerk then telling them to shop at the 99c store across the street if they think his 2c prices are high. The gag is that what is a poor and basic store to modern viewers is a high priced luxury establishment to people of the 1880s, a devilishly humorous subversion of real life shopping and history.

In "Sneed's Feed and Seed", all three words (other than "and") have the same last three letters. So if you apply this rule to the name under Chuck's ownership, you get "Chuck's Fuck and Suck". So basically, it's super funny that what is currently a feed store, was once a place designated for fucking and sucking.
