If the Doctor took millions of years to escape the maze by reliving the same day over and over with no memory of his previous attempts and his body was recreated by the teleporter every time he died then it didn't actually take him millions of years from his point of view. Nor anyone else's because he travels in time.

It took "the Doctor" i.e. all the Doctors about 4.5bln years. However the cycle for each of them lasted only weeks-months. The cycle for the latest one lasted only weeks and he broke the first wall, because all the others before him streamlined the cycle and did 99.99999999% of the work on the wall.
