This place isn't the black lodge (negative energy plane) instead it's a limbo where neutral and evil spirits dwell and it's a dice roll which one you'll get. Also evil cooper and BOB wanted to take good cooper's position in the real world which is why they let him go and annihilated Windom Earle. Why? Nobody knows. The ending isn't evil winning, it's a stalemate or a draw between good and evil (like chess and all the chess symbolism which also deals with light and darkness). The ending is supposed to foreshadow a deeper spiritual war between good and evil that hasn't began yet. And evil cooper is kind of like an antichrist figure who will bring the destruction of their known world.
