2 and 3 were one script that got stretched into two movies with action sequences that ultimately just feel like pointless delays. 4 was WB telling Lana they were going to make the movies with or without him so she said “hold my dilator” and made the worst movie possible (by way of doing everything the executives wanted without argument) in hopes of there never being another.

When The One awakens the humans, they all die uncontrollably or need to be euthanized. They are never an actual threat to the machines. It just means they have to keep being remade and it screws up the machine's plans unscheduled which is annoying. The AI also demonstrate that many of them value humans as their original creator and only other sentient lifeform in existence. They may not like individual humans, but they don't want to exterminate all of humanity and be alone. They would prefer peace and to live alongside humans but humans eventually chimp out and break their word. Oracle was designed to find a way to make humans and machines accept a long term peace and trust each other in a lasting way.
First one is just too good.The interesting thing about The Matrix were the stories about coming out of it and the crazy second layer to reality. That's why Animatrix is also good, it focuses on that sort of thing, the kids playing with the Matrix glitches, the runner seeing glimpses of it in high performance, etc.The core of the sequels (Neo's journey and fighting the machines) should be left to our imagination, they should have focused on different characters and different philosophical questions. Have the trio show up in cameos, but don't show too much.

The One would guide them so that they lived in Zion which is another of the Machines forms of control. Then after enough time and the population of escaped humans has grown too much, the next One would eventually take over, the escaped humans would be culled, and the new One would do the same thing, guiding the fresh humans to Zion to start anew. All according to the Machine's plan. The One is not a threat to them.

So he decides to doom humanity just to have a chance at saving her. Tl;dr: "We control humanity because you're predictable, so the only for you to free yourself is to do something unpredictable, which is unequivocally human."
