The syndicate need him. He's always on the cusp of the truth, but having him work on the X-Files and having him see things no one else sees makes him look like a loony to everyone else at the FBI. He's a distraction so the syndicate can do what they want under the noses of the authorities.

Last time I rewatched, I was primed to think the mytharc eps would be disappointing, but they were good for the most part. The main thrust of the mytharc isn't planned and written brilliantly and it shows in later episodes, but overall it's fine, and of course sheer genius compared to TV these days.

Some of it's definitely contrarianism but I think a lot of it is the later episodes badly souring opinions of the mytharc as a whole. Especially the reboot ones. Those were terrible.
