As she was feeding randoms to Morpheus in hopes of a different outcome of “the one” meeting the architect. The actual “the one” was the spoon bending kid, as he, all on his own, knew how to manipulate the matrix and free other people’s minds.

She has Morpheus convinced in the prophecy and he will bring everyone to her to get vetted and changed by her cookies. She did it with them all: Niobe, Cypher, Trinity, Neo, and at least five other hopefuls. She uses her psychology to convince them of things such as her ability to see the future even though she can't, and she convinces them to go on paths even though they don't realize it. These interactions can carry over to Zion since those people have the unplugged humans fully convinced in her powers and the prophecy. They let Morpheus' ship leave because he's going to contact her. She alters Trinity to make her fall in love with Neo. She alters Neo to make him the One, which then also alters Smith to make him a virus. She saw Cypher's jealousy and unhappiness and altered him to act up just enough to cause a crisis. The whole thing is done with food, which Merovingian shows he can also do, and psychology to trick people.
