I might be remembering wrong, but what I'm saying is the Observers could've just fixed that in a number of ways, so Walternate would've been able to cure Peter on his own, and then Walter never would've crossed over at all.

You are right, but in the next timeline we know that September took an alternative path and did not help them and there are almost no Observers sightnings, so I think is plausible that even if that peter was cured Walter crossed over to steal him and not heal him.

There is also the problem that Observers action seem random (see episode) but they have long term plans, plus the observing team was beneath the longer term plan from their leaders.

I hadn't considered the idea that (new timeline) Walter crossed over just to steal Peter. I could've sworn there was dialogue in the new timeline implying September's fuck-up in Walternate's lab still happened, and that was the sole reason Walter crossed over, but my memory of the show after the timeline retcon thing is fuzzy (mostly because that was the point it started going downhill for me).
I think the Observer stuff really messed with the show's continuity, because even the original science team Observers are made to look incredibly capable, and their time travel abilities would seemingly make fixing this huge problems (like Peter) trivial. The final season was an absolute slog for me.
Just my 2 cents. Of course, any time travel story is going to have weird plot hole-esque things like this. The show's still very enjoyable overall.
