After that usually you would have the green section painted on glass and you would play the live-action plate while filming through the glass. In this case it looks like they filmed a matte painting that had been animated with the lights flickering, which would mean filming that plate with the red and yellow sections completely blacked out so that it would not expose that section of film, you would then reshoot the shot with everything but the yellow part blacked out, this adds in the animated cloud layer, then finally you would have the film with everything but the live-action plate covered and film that.Essentially exposing only parts of the film each time so that when you have finished re-filming each section you would have the final composite all filmed on the one piece of film without creating a double-exposure.
