Remember, even advisors are not genuine combine (nobody even really knows what genuine combine look like), they are just another alien race that was assimilated. When gman says he can cause "nudges" but not nudges that are "too large" I believe that is because at a certain point, the combine would notice

With its creators absent, the AI just kept following its programming, pursuing expansion and efficiency unthinkingly at any cost, and turning over the course of millions, then billions, of years into a biomechanical abomination spanning first its own solar system, then galaxy, then universe, and ultimately multiple other universe (and now, beginning to enter into our own). I like this interpretation of the combine a LOT. I really think valve struck gold with the franchise and I hope the imminent sequel (HLX, which IS real) doesn't waste the golden premise they have to tell a truly incredible overall story.
