I don’t see why the same plan wouldn’t work with a smaller crew and less powerful ship against some lightly defended colony. There are tons of remote colonies in Star Trek. Khan would just have to make sure no distress signal was sent while taking it over, and after taking it, make sure the colony maintained an outward appearance of just being a bog standard remote federation colony world with no problems, and not the augment ruled dictatorship it actually would be. A couple decades of interbreeding with the colonists to increase their numbers, building secret shipyards, sending covert agents out to take over neighboring worlds, and suddenly a small but respectable chunk of the federation suddenly declares independence and the federation is now next door neighbors to a revived, expansionist, human supremacist, augment empire.
