That’s when they’re hacking in to a hostile Matrix and have to find a specific spot to covertly jack in that isn’t being monitored. For all we know, when you have the Machines’ cooperation, you can just waltz right in and out, and the screens and logs and all that are just a simplified summary of what is going on, and for all we know the Machines are feeding it doctored up information. It could be handwaved with a few throwaway lines if they felt like addressing it.

he wrote an auto-jack script and used it when he was on watch duty while everyone else was sleeping. he was writing it when neo "scares the bejesus" out of him, hes shown clearing the screen once he realizes its only neo and neo can't read matrix code yet.

the fact remains that Cypher was on board the ship the entire time and was laying on a chair jacked into the matrix for an hour or more while selling his friends to the agents.

even if the agents somehow doctored the logs, a simple question "why were u plugged into the matrix alone just now? we werent on schedule. what were you doing there alone?" was gonna blow his cover.
"I was gonna bang some whores" is not a sufficient answer, considering the matrix is hostile and they would never ever risk going there alone for such trivial reasons

And thats not even accounting for the fact that you always need a second person (operator) to hook you in and out. They would've spotted his betrayal immediately, it only happened because the movie needed it to happen.

it's clear the crew have private sessions, even the women probably want some cyber-dick every now and then. if someone jacked in for a while, they probably don't habitually check all the logs afterwards to make sure it was definitely FURRY_SEX_DUNGEON.exe.
