The problem with the Chao Garden is that you have to do the infinite animal glitch to make any progress. Without it, you would be spending hours replaying the same levels over and over. This could be fixed in a remake by allowing the player to use the same animal 5 times at the very least.

And in hero garden they do the same, but with the bridge. It's like they think they can swim under the bridge when they actually can't and in dark garden it's like they think there is a hole in the wall they can swim though. My guess is it has to do with the waypoints they probably view a way point on the hill as a valid place they can go to, but in realty just swim into the cave wall and the waypoints do the same for the bridge causing them to endlessly swim into it as well.
