Bowser loves his minions even if he's rough with them, Eggman will outright fucking kill you (cartoonishly in games, not so much in comics including IDW) if he doesn't like you and he doesn't like many people

Bowser is the nicer boss and working for him is easy money, but certain flavors of Eggman would look out for you just as much if you convinced him you legitimately believed in his ability to create an Egg Utopia and wanted to help work towards it (and were willing to be roboticized to help).
