Having the whole cast pretend to be GUN agents and always go reporting to HQ every "mission" is stupid, and it makes the world feel small and boring, and having characters like Whisper and Tangle trying to be set team instead of just showing up on their own to help out from time to time limits them as well.
I never understood the idea that a character must have super powers and contribute to saving the world to be important. Some of the best stories ever told are about the little guy in a world of giants.

In Sonic Gens it was whatever because it didn't really have a story, but it would have been cool for them to actually do things with them this time. Mephiles trying to revive his place in time is a cool idea even if its just a line, and with Metal you could probably do some thematic parallels to Shadow himself. Have him start in the White Space in his base form, and give in to the rage and chance to redo his past and transform into Overlord again.
