If you have two city mods with conflicts with each other but none with an unrelated landscape mod it doesn't matter at all where the city mods are placed vs the landscape mod. And to your example of bodies and skins, 99% of the time skin mods won't have a plugin at all, they're just texture files. If you want a specific skin texture you only need to make sure it isn't being overwritten by another asset.
