What if the plots of SA1 and SA2 were merged, so the bulk of the main story is Sonic versus Shadow, but the final boss in the last story is Perfect Chaos? From a certain perspective, the Biolizard only really serves the purpose of being a Chaos stand-in, so really it could just be replaced with the actual Chaos as the big monster they fight. And then working backwards from there, Shadow's goal would basically be like Mephiles: unleashing this god of destruction to destroy the world, and so the last story kicks off once all the pieces are in-place to unleash that god.
