We need to accept first and foremost that the series has moved beyond the M.E. and Angel Island as plot devices. That sad how would it make sense for Knuckles to continue appearing if these two things are apparently so important to his character? The truth is that, much like Blaze or any character who's entire personality is tied to one location, he has become irrelevant.
Knuckles isn't needed anymore. His character isnt interesting enough to warrant deeper character insight, he's lackluster as a rival compared to shadow, jet, metal, mecha and Eggman, and his gimmick of being strong and a treasure hunter are easily mitigated by tails with tech or amy with magic. Really every game should just be Sonic and Amy with Tails in the background doing tech work, shadow and rouge in the background doing sneaky sneaky and Cream on a b-plot adventure ala Meta Knightmare
