I think it has something to do on whether or not that object gets a personality imprinted on them. I don't think Alphyne will end up together. Alphys and Undyne will most likely only be friends by the end of DR considering it took an unknown number of years plus Flowey actively scheming to have them hook up in UT, while in DR they literally just met. I think there will be and as-yet-unknown payoff for the chocolate box quest and Alphyne was simply used to enable that. Alphys also fills the role of a newbie to the town who can openly express concern over Undyne's disappearance. Everyone else is too numb to it. Napstablook cares a bit but only because it affects their job.
