Rain Code actually had a way of solving this problem. In Rain Code, all the free time event scenes are flashback scenes unlocked by finding items around the map (basically like the hidden Monokumas). Because they're flashbacks it's possible to keep getting free time events for a character even after a character die, even though they didn't even need to do this in Rain Code since none of the main characters die for the first 5 chapters anyway.

I feel like something they'll do in 2x2 is play with the fact it's a simulation a bit more since we already know about it. They already kinda did this with Robo Nekomaru - it seems like a stretch, but it's totally plausible given it's a simulation. In V3 we had that motive of being able to bring back someone who's dead, and it was probably just a bluff, but I wouldn't be surprised if in 2x2 something like that actually happens.
