Basically it's there to enable "tall" and to ensure that efficient and well managed empires stay relevant to mindless but large empires. Empires that are bigger already have a linear advantage in production they don't need a linear advantage in advancing in tech and unity trees to keep up. It actually matters the least in the early game because there's a minimum empire size and the first few things you expand to are "free" and the first few after the "free" are "cheap" because going from say 4 to 5 planets is +20% but it may increase your empire size by only 10% due to aforementioned base values. Even with that though increasing the size of your empire so long as you maintain the same efficiency means you do everything better than you did. So long as you maintain the same research/unity per pop doubling your pops is always going to lead to faster overall progress in those categories and linear increase in material production so bigger is in fact always better. Of course it can be hard to maintain that but that's the challenge of the game.

So it could explain why you're still getting the bonus despite no longer working with them, like the research amount required already got calculated and the game dont refresh these values and/or retroactively scale them up.

It's a 4x game that really focuses on waging war being as fun as possible, while also making permanent allies and allied victories good in a way I haven't seen any other 4x do as well. I love being able to take over and declare victory with my buddy without having to like build the UN and achieve a certain situation or whatever first. One of the unique things about it is that everyone starts out with a unique tech tree in early and mid game, but in the late game different players can start to resemble each other a little more. Interacting with the neutral elements on the map is really fun and a game unto itself, much more interesting than the barbs and city-states in Civ, for example. Managing citizens/city improvements is very simplified and there's not much minmaxxing you can do, which frees you up to focus on interacting with the neutral factions and the warfare and stuff. Also, it's the only 4x game that has done story/campaign scenarios in a way that I like. Because they're randomly generated like normal random 4x maps, but wiht weird parameters that make them go a certain way. The games in FAR fewer turns than most 4x games, but a huge amount of development happens per turn compared to most games so they often don't feel that short. The difficulty/AI is pretty good, but you have to adjust for how much you want to play out the combats manually. If you play them manually, you will be stronger, so you'll want higher difficulty. Lower difficulty lets you automate combat more.
