"It" is the correct way to refer to any Pokémon regardless of its gender rates. There are some single-gender species in real life and we don't call the species "he" or "she" as if it is a single individual, a person no less.
This whole brain damage comes from furries interpreting Pokémon as cartoon character designs, which unfortunately infected GF itself in newer gens

Several characters in the franchise use gendered pronouns for their mons. Liko calls Sprigatito/Floragato "she", Arven always refers to his Mabosstiff as "he". Just to name two recent examples.
It is pretty inconsistent, but they're definitely not exclusively using "it".

Better question: Why did they go out of the way to give it a 50/50 gender ratio, then lock the only one you can get as male? If they didn't want you to own a female version, why not do what they did with Ogerpon and just make it 100% male from the start, or keep it Gender Unknown?

Probably to drive home the point that the species is basically extinct and (You)r Terapagos is the last surviving specimen (also known as an "endling"), which means that it cannot reproduce. The species is thus functionally extinct.
I'm pretty sure it's supposed to be a reference to "Lonesome George", a male Pinta Island tortoise that was found to be the last of its species. He lived for about 110 years, of which he spent about 40 years in captivity as an endling.
