It turns out at the end that the main villain team didn't actually care about the Pokemon or nature from the start, they just wanted to swoop in and take the uninhabited land once they pushed everyone else out. The moral of the game at the end is that we need to respect our homes and nature and be mindful of people wielding positive messages in negative ways. Basically a redo of RSE, but different.
