Because the anime team had no fucking idea how to handle the fact that Ash's Pokemon were becoming too powerful and rendered the new Pokemon they were supposed to be shilling irrelevant, and the only solutions were to either
>buff everything in Johto to scale with Ash's seasoned team that finally started reaching ideal performance in the Orange Islands

And they opted for the latter because the former, their initial approach, was likely hinging on the scrapped Celebi Arc judging from how much tougher Falkner was compared to his game counterpart. And thus, without Celebi, they were free to lower the bar to something more true to the games.

Made it all the more annoying that the one he didn't swap out, Pikachu, would go on to lose to a starter Snivy. After all it's been through, it doesn't matter if its electricity was zapped, could just use a Quick Attack or Iron Tail or you know just roughly push Snivy and KO it.

Look at previous episodes where Charizard completely dominated battles early in the journey. This was before the whole "Oak your mons at the start of the journey" formula was cemented. Ash was stacked early on with a tamed Charizard and catching more mons have become difficult as many Johto would overlap with his remaining Kanto mons.

It was a good dramatic way to "thin" the herd as it were. And Charizard returning was always a big event. Eventually they gave more and more reasons for his kanto mons to leave, Bulbasaur had to sort out his Oak'd mons, Squirtle goes back to his old gang to help out the town, until at last they realized they could just have Ash start from scratch whenever he's in a new region except with Pikachu.
