It's not presented hugely front and center in the story.In PLA, it's just part of a sidequest to remind you that they exist.Red Gyarados in Gen 2 is a more mandatory event with the circumstances playing into its nature plus the tie-in to the news that were displayed at the beginning of DPPT.

Simple.Red Gyrados was introduced at the same time as shinies, and when shiny rates stayed low, so there was a good chance this was the only shiny you'd get.By the era of PLA, shinies were a lot easier to get, and within PLA itself, the ease was increased manyfold from there. That and the fact that Shiny Ponyta had existed for 7 generations at that point.
