Yep. There are a number of things they tried doing to pair up the two more cohesively and thematically, later on.

Ho-oh was originally just the Mewtwo role (post-game legendary boss) of Gold and Silver before Lugia was shoehorned into the project for the sake of movie tie-in.
Can't help but wonder what the box art for Gold and Silver would look like if they came out on time in late 97/early 98. Just Ho-oh on gold or silver background depending on version? Or just the 2 of the 3 starters again?

Ho-oh would have made for a disappointing Mewtwo, it wasn't that good back then. Not that it was bad either, just nowhere near as unstoppable and menacing as Mewtwo used to be.

It's a cool thematic parallel to Mewtwo honestly. Kanto is all about progress and technology, so its legendary Pokemon is a man-made superweapon that became self-aware. Johto is all about history and tradition, so its legendary Pokemon is an ancient god still worshipped in the modern day

I like to think of Ho-Oh and Lugia as Pokemon's Amaterasu and Susanoo, it's probably just a coincidence, but they fit the role very well in their world.

For sure. Lugia was also cast out of its divine domain, its tower having been destroyed by a lightning strike from a storm. I always thought Lugia was the one who accidentally caused the storm in the first place, hence why it hides underwater to atone.

We already know why it happened how it happened.
At best one can try to surmise what the mythology would have been like further going if they hadn't established this duology motif for each generation of games.

Thanks for raising an interesting question.
RSE is reliant on the big kaiju fight between Groudon and Kyogre but if they don't exist, I think it can still remain mostly the same.
Magma/Aqua would still try to upset the balance of land/sea using technological means and you'll put a stop to their not-as-apocalyptic plans without any legendaries involved. Rayquaza would still be in the Sky Pillar in the postgame to represent natural balance and serve the Mewtwo role as usual.

For Diamond and Pearl without Dialga and Palkia (and Giratina), it'll just be the Lake Trio and Arceus as the Mewtwo role instead of being a mythical. Galactic plot would still involve legendaries due to how intertwined they are.
Cyrus summons Arceus through the Azure Flute and controls it with the Red Chain so you have to defeat Arceus (who you cannot catch at this point because Red Chain) and beat Cyrus. Then after you become champion, you can go to Celestic Town to get the Azure Flute from Cynthia or her grandparents to access the Hall of Origin so you can fight and capture Arceus for real.

Suzaku and the azure dragon whose name I can't recall? I assume you mean this since it's affiliated with the real cave that the Ruins of Alph were based on that had those illustrations.

Unova could also have the plot legendary/Mewtwo role be Kyurem or the original dragon, who represents truth alone (or justice alone, to match Team Plasma's self-righteousness). The dragon joins N and you beat them to prove that having the embodiment of truth/justice on his side doesn't mean his cause is right, because what is true and just depends on perspective since the world is not Black and White.

Alola can still have Nebby if it doesn't evolve or only evolves into Lunala because its main significance (aside from Lillie's growth) is opening the portal to Ultra Space. SM's plot would be more like USUM with Necrozma as the plot legend/Mewtwo role, but without its fusions.
