Considering it only exists when intentionally summoned and could potentially be needed in a permanent setup if someone wanted to farm wither roses I can't see any reason it would cause a problem to leave them be, but clearly removing them HAS already created a problem. Actually, straight up blocking ANY entity even temporarily is the wrong way to go about this, the block making existing entities go poof WILL break things. Try just adjusting the spawn rates/tables - NOT blocking entities, NOT setting difficulty to peaceful - just up the rates of pokemon and lower the vanilla mobs to/near 0.

Divide overworld x and z coordinates by 8, match y as closely as possible, if you're stacking portals you can put one at the bottom of the nether to link up with negative y in the overworld and above the roof for things that go into the extended build hight and you can usually get 1 in between if you stick it around y=64, however you don't want to put any more than 3 in the same chunk because of how they look for corresponding portals. Build and light the portals in pairs because they'll prioritize existing portals in range over activating new ones even if the coordinates are a better match.
