It's been confirmed lore that they use specific teams, levels, etc. in order to battle you based on the Gym Badges you already have. For instance you could have fought Giovanni first and he have a Lv. 10 Rhyhorn and a Lv. 12 Diglett. We've had multiple instances of confirmation here, GameFreak is just too stupid to implement it for gameplay purposes.
