Just beat Radical Red again. I've had a great time playing it, although I feel 4.1 was noticeably easier than 3.1 (then again, I knew what to expect, whereas last time I played I went in blind). There was no boss where I got trully stuck, whereas in 3.1 Koga, the back to back Rocket Admins and Agatha were absolutely ridiculous. Thundurus and regieleki were old reliables for the E4, and genesect managed to hit four zapcannons in a row, so the champion ended with half his team paralysed from the beginning.

I've been focused on worldbuilding/mapping/characters up to now but I'm at the point where I need to firm up a plot, and trying to find a thread to tie together all the locations and characters I planned is really stumping me. You don't even need to put as much emphasis on the story or villains unless its something you're very interested in doing, just a grounded story of thwarting some crooks and helping others is all some people could ever need. So long as it's fun to play. Maybe you could try reflecting on some of your favourite stories and characters from over the years, and borrow/remix any elements you really like? I'm no storywriter myself though, but like the other anon said Pokemon stories are usually pretty mid, almost obligatory feeling. No need to sweat the smaller stuff, just focus on the parts you're passionate about and I'm sure the rest will come to you in time.
I'm not sure if any anon here knows how to mess around with ruby script, but i've been playing and trying to learn how to mod a few games built on the reborn engine and i have been trying with no success to implement new Pokemon into these games, i implement the Pokemon's coding (Great Tusk), found sprites and cries for it, take care so that there are no syntax errors in the coding, compile the data via debug, everything goes perfectly until i try spawning the Pokemon via debug, is there a parameter i'm missing or a specific reference i have to set within the code for it to work? It sadly doesn't have a PBS file either, so you have to directly edit the code, which makes things a bit more annoying.

Also has Move Tutors, expanded TM shop, training facilities, etc.>Cinnabar Lab Cloning FacilityPost-game substitute for breeding. Scientist at the Cinnabar lab can clone Pokemon. Berries and Star Dust can be consumed to influence IVs and Shiny odds. Altogether a more streamlined way to "breed" perfect Pokemon. Also has a source for Rare Candies and Exp. Candies for expedited leveling (referencing the Rare Candy glitch)
