Superficially, Dreamcast: it has "better graphics", "better sound", a few more boss fights (though N64 has at least one exclusive boss as well), and less slowdown.
But N64 has different graphics, they look more like a traditional retro 2D game, dc bangai-O feels more "flash game"-like (though a high quality flash game). I also like the Bangai-O sprite on N64 more.
DC has more sound effects, more voice clips, and different music, but at the same time N64 also has exclusive music.
DC is a remake in not only everything from graphics to sound, but also game system, it's overall easier than the N64 original, and the scoring isn't as deep, which is the main reason the N64 remains the best for me.
DC is good for getting into Bangai-O and N64 original better for when you're already familiar with it.
Another factor is the controls. Using the face buttons to fire in all directions on DC is fine but the game was originally made for using the left-hand position on the N64 controller, so you can move with the dpad and shoot with the stick in 360 degrees, while also having easy access to the bomb with the Z button. You can choose to use the regular hand position and use C buttons to shoot, but once the left position clicks it's no going back.
It's the one the devs recommend on the game's manual.

It's not like analog joysticks were a new thing, they'd been around on various home computers for over a decade by then! All Nintendo had to do was minituarize one of the existing designs which is basically what Sony ended up doing.

The sensitivity of a brand new analogue stick false very quickly, within weeks or even days of hard playing. However, it remains a little limp forever. It never gets so bad that you just can't play with it.

Calibration wasn't too bad usually. It was per game and every game did it its own way but usually it was just center your stick, push it top left, bottom right and that's it. Deadzone settings was the biggest issue in my opinion as there was no standard for what was acceptable.
And you're right in that there wasn't a whole lot of use besides flight sims, the occasional 3D racing game and the rare but highly enjoyable mech and tank games.
