You "beat it" but you didn't BEAT it. To get the good ending you need to
• feed Boco 100 gysahl greens
• activate all the corobokkle towers /in the right order/ ("fire, water, wind and earth brings about the world's rebirth")
• get Richard to donate money to rebuild Freedom
• get the Crystal of Leave from Luze the show it to the king of Telaine so they can avoid a war with Belaine
• get the Alys and Nei clones from the Clone Lab Granny to get the Nei Weapons so Ayn, Mieu and Wren can fight Dracula in the upside castle
• revive the mana sword
Then the black chocobo turns into a dragon and flies you to resurrected Lonka Ruins so you can fight Dr Hojo's Aeris/Sephiroth chimera for the Black Materia. You can use it to travel back in time to before Algus kills Delita's sister. She gives you the hidden job Gamemaster. You can then beat ExDeath as normal and you'll get the good ending where the dragon takes off the armor revealing it was a girl the whole time.
You just have to make sure you moved the truck in Vermillion City first or Delita's sister will one-shot you and delete your saves and savestates.
