I'm looking for (J)RPGs with genuinely living worlds where the protagonist isn't the center of the universe and NPCs go about their own adventures, slaying monsters, buying new gear, trading with each other, growing stronger, forging friendships and alliances etc. Also the world being in a constant state of change would be nice too.

The only such game I've played so far is Space Rangers 2. Rangers in that game buy new equipment, change their ships, take on missions etc. The universe is also constantly changing, with systems being conquered by either the dominators, pirates or coalition. New space stations are also being built (many of which are funded by NPCs) and destroyed and so on.

Please tell me there are more such games out there.

Usually that kind of simulation is fairly shallow once you peel it back a bit. Not really a good fit for an RPG. The NPC competitors in Wizardry 7 kinda fit.

Done that. Setting is boring. Graphics suck. There is no ambient soundtrack. Worst of all story is full of reused ideas.

you probably won't find any, because that level of detail is difficult to program, and most people won't care anyways.
just play Skyrim with some anime and faction mods.

Tale of Immortal at least tries to do that. The overall state of the world doesn't change much, but every individual cultivator travels around pursuing their own agendas. They can grow stronger over time, form friendships, get into fights with each other, etc. It's a fairly shallow simulation overall, but it still helps give the illusion that the protagonist isn't the only person in the world with some agency.

Outside of that, most of the games I can think of that have that sort of world-sim going on are more strategy oriented. You might take a look at Mount and Blade: Warband on the off chance that you aren't already familiar with it.

I played some low budget game where you play as some space agent(you fly around in a ship and shoot monsters and stuff, can loot and trade etc, its like top down shooter) who do missions for local factions/races and can affect the war they fight
But i do not remember name, I the the gay who do it also have some game with Space Hydras and stuff but again name elude me and I can't find it

The Rance series, and by extension the other Alicesoft games that take place on the continent, do that kinda well. While Rance is the MC and the biggest source of change in the world, the games both show and imply changes and interactions that occur between other characters both in and between games. It does a good job of making a genuine world with how you see other characters evolve both with and independently of Rance.
Patton and his arc through the series is probably the best example of this, as while Rance serves as a catalyst for Patton's growth as a person, a large majority of Patton's character growth happens offscreen, only alluded to in brief cutscenes.
And that's just one character, the cast of Rance is incredibly large and mostly well developed, to the point that Rance X is one of the wordiest games to exist due to the sheer volume of characters and interactions that have been built up throughout the series' run.

Are some of the big ones. Maybe Caves of Qud? I haven't played it in a long time. Maybe Elin too? I haven't gotten around to it yet.

Suikoden II does a pretty good job of making the world feel alive, at least for the first half. You really feel like you're being swept along by events and the world changes quite a bit. It's nowhere near as elaborate as what you described though.
