The Scrin were already openly introduced in Tiberium Sun (at least one of their warships). I don't remember if there's any reference to aliens in the original game other than Tiberium itself, but advanced Nod technology has always being quite alien.

The Scrin didn't look good as an air-based faction because they were cheap downgraded versions of Warhammer 40K Tyranids but the underrated Red Alert 3 video game managed to create an incredibly awesome Japanese Empire faction that was a perfect tranfiguration of Tau into a non-alien faction but RTS was already a dying genre at the time otherwise it would've surpassed Age of Empires!

I may need to play Tib Sun again but from what I remember, both Nod and GDI explicitly label this as a crash site of an alien ship. Doesn't sound like something that Nod built. And the Tacticus was needed to help make sense of the data they got from it.

Also Vega mentions it in the GDI campaign too. It is an alien ship in the sense that they just followed the instructions they got from the Tacitus, not entirely sure what they were building.

Technically it's the first game's Official Strategy Guide that had some lore dump about how GDI Operatives' investigations uncovered that he's been alive for thousands of years, may be of extraterrestrial origin, and is most likely the "Cain" of biblical reference.

You know what NO. It was a fun and original plot and I'm tired of pretending it wasn't. It makes the scrin seem all the more threatening and alien because there goals aren't the usual mundane "We want your clay humans!". It was straight up intergalactic space crackheads who don't give a fuck about life on other planets so long as they get their fix. They don't even consider humanity a serious threat, they fought us with the equivalent of a mining company. The battle between the Scrin and humanity was like Lumberjacks in the Amazon battling Bow and Arrow wielding tribesmen using bulldozers and chainsaws.

Not everything needs to be a case of taking things over to establish a new home. The fact that they are so powerful that they don't even really care all that much about humans or even winning the "war" is cool as fuck. They were more interested in wtf Kane was doing and who he was.

I also liked the Mothership AI telling the Supervisor to fuck off in order to salvage what's left of your expedition. That felt like a rather fresh take on the age-old concept of an AI rebellion.
I also have to give EA credit where it's due, the Scrin actually seem alien - you can't tell whether their units are the actual Scrin, robots, some sort of cyborg constructs or something in-between.
