The commands themselves are performed by the squad. You got 2 squads in most missions (exceptionally having command of a third one)Rebel Inc.You give a general order to armed forces and they make the best of it depending on terrain. Very basic. Same for economy, you give order for initiatives and your middle management/officials take care of rest. More orders you pass, more corruption grows and middle management start affecting your reputation which is needed to win each scenario.
