Is there any tool that connects to your MAL/Anilist profile and checks whether an anime you've already watched has a new season? Going through them one by one becomes infeasible after a certain point.

Yes. Go to https://anime.plus/ and enter your MAL username. Wait some minutes until your list is added. Once your profile is loaded, go the Recommended tab on the left. Scroll down a bit and there will be a Missing Titles list. It basically has any sequels, prequels, side-stories, spin-offs, remakes, and other related anime to the ones you've seen already.
