Bene Gesserit seeding fake religions across many worlds reminds me of Jacques Vallee's hypothesis of a UFO control system. He claims the revealed religions and most instances of divine revelation are manifestations of this UFO control system which uses mythic displays to engineer human culture and spirituality. These "divine" UFO revelations usually spawn a new religion that inevitably comes into strife with the others. Just look at the three Abrahamic faiths that are locked in perpetual conflict with each other and only prophesized to end in total Armageddon.

No. It's much simpler than that. Like many great works before, it's simply using elements relable in the culture. Tropes. Most stories do so in some way, so despite exotic, unrealistic setting the viewer/reader/spectator will already know what's what. Most people want stories that they can understand, creating ones without relatable culture, values, motivations of the characters will make the viewer confused or disinterested. Lack of understandable logic may be seen as no logic. Cue all those artsy movies which may be interesting from time to time, but hardly ever can provide simple, relatable story, no matter the setting.

It's normal and if you'll look around at whatever work of fiction you'll find analogies to the real world. It's just it'd be hard to do those stories otherwise. It doesn't make those stories disclosures any more than being inspired by some plot elements from another work of fiction makes that work of fiction reality.

There are editions of the book with a foreward from Herbert talking about this very thing - that he didnt mean for it to be oil, but the parallels became too much to avoid it.

This timeline isn't quite accurate. There was a big wipeout some time before the YDI. MWP-1a and MWP-1b were actually the outlines of the most recent turmoil era. Just prior to this, a lot of humans went underground (see Faerie Mounds, see Egyptian artifacts littering caverns in the Grand Canyon, see underground cities all throughout Turkey, see Egypt and China equivalents; all of these are nods to the transition) because of the war between the Titans (Danaans/Canaans) and the Anunnaki (mostly Enlil, as Ea/Enki sided with the Titans at least to some degree and plenty of sources even insist Enki is the curator or father of the Danaans/Canaans). The Titans, then, were the "Old Gods", those remnants of the Pleistocene Golden Era, when all of the Pyramids, Dolmans and other monolithic structures were still in use (both were used for Shamanic purposes, but also for energy generation, or at least the pyramids were).
It appears the Anunnaki, if I understand correctly, came and tried to enslave the "Titans", but didn't understand the complexity of their advancement and the union with what came before. It seems a slave race was invented as a result, to displace the work these "Titans" refused to do, which we'd probably understand to be the Igigi. Eventually, the Igigi said that was stupid and rebelled. Between this rising threat and increasing global disharmony, the "Titans" and Anunnaki eventually teamed up, largely seeming to be the product of not being able to manage the revolt of Igigi and the looming threat of global cataclysm (either fear of nuclear disaster, weather conditions, maybe an Adam and Eve scenario, a comet, a volcano, etc.).
Once the final event kicked off, the Igigi got mostly wiped out, the "Titans" just hung out underground and the Anunnaki built an "arc" (a spaceship). Imagine if these waveforms and energy generation and transmission techniques could sustain healthy life. What would a civilization look like if everyone was just inherently healthy and vital, and didn't need to scrounge and struggle for the meager necessities of subsistence? Think about how most of the trappings and hierarchies of traditional civilization revolve around calorie production, distribution and protection.
