If you are referring to later deities like Shina, Vishnu, Ganesh, the Vedic deities like Indra and Agni were reduced in importance by the Puranic era. They feature as upstarts being put in their place. Vishnu was one of the 12 Adityas or sun gods, and a minor deity. He became identified with the Purusa of the Rg Veda Purusa Sukta. The gods were al considered aspects of the Purusa. The Purusa is the philosophical element of the Rg Veda and gave rise to the Upanishads. The idea being that Brahman is transcendent and nirguna but creation manifests as saguna Brahman, that same Brahman but with qualities. The Purusa (Supreme Person) is essentially the personal God, and all of creation is seen as his various limbs. He is transcendent and imminent. Nothing exists but the Purusa, all aspects of nature are his body. The idea of Avatara also arose. The Purusa incarnates into the earth. He also manifests as innumerable forms to perform various pastimes. A large syncretic movement arose in the Kuru dynasty where their tribal deities were identified with Vishnu. Thus the Vaishnava cult of Vasudeva, Pradyumna, Anhirudha, Sankarshanabegan. This merged with the Nara Narayana cult in the Himalayas who were also identified with Vishnu. Then many other deities and cults were considered incarnations of Vishnu such as Jagannatha in Orissa. Most worship in India was wept into the expanding Vaishnava umbrella.
