Hard to say. I would imagine that the authors of a popular get a lot of say in which studio is going to adapt their work and maybe not many of them want SHAFT to do it? I know that the creator of Sangatsu no Lion was a fan of Bakemonogatari and that she said that she wouldn't allow an anime adaption of Sangatsu unless Shinbo was the director of it.

I doubt the author's word matters that much(Chika Umeno is a special case), if that were true, then popular manga and novellas wouldn't be given to ENGI and similar shit studios, and it happens all the time.
Besides the authors have no reason to be particularly against the studio - most of their adaptations were popular and sold very well.
They produced some of the most popular cgdct SOL shows of their time - you'd think publishers and authors of such would have to be lining up for them.

Maybe other studios offer to do it faster? Some studios release a new show every season, while SHAFT have always been a lot slower. These days they can go a whole year without airing anything. Umetsu have supposedly been working on something for years without it seeing the light of day.

They can then just go to another publisher and continue it there if they wanted. If their manga was popular enough for an anime it's probably popular enough for another publisher to want to pick it up.

That would explain a lot. A Japanese CEO being unable to drink sake would completely cripple his ability to form business relations. He would have to solely rely on existing relations. This would make him so desperate that he would even greenlight an adaption of Nisioisin's gay detective book even though it would obviously flop.
