Kouko leaves the possibility of something happening later but with how life and school go, and having seen the twists and turns of their past incarnations, it doesn't seem that likely it'll turn out that way. And Nono is right there and you want her to be happy, and Fuuta really would probably be happier with her. But Kouko a cute, and I, the reader, am left holding the bag for all that built chemistry that I now feel isn't meant to be. I've never, ever engage in any kind of shippingfaggotry outside of this manga, but it really does tug at my heartstrings.

You have already pointed out that there was a power difference, but I'd also propose that there is agency associated with that power. Having lots of power and agency makes you free, but having lots of power but no agency is one of the burdensome positions to be in. With Stona, I do believe she is in that latter position; beholden to the cynical beliefs of the elders despite being in such a powerful role as a priest in their society. I admire when such people are able to overcome their lack of agency and make an admirable decision as a result such as Stanislav Petrov, but I'm not sure about how to think when someone succumbs and makes a mistake; perhaps I just need to experience that to fully understand.

With them being on foot and the high likelihood that they would be pursued on horseback hiding out would have at least been a better idea than simply traveling down the road.
