Two adult mages could rule a kingdom.

Regardless of what worldbuilding is done later on, this series basically has the X-Men ruleset as its structure.
Functionally, the story only works with the logic that magic is new, mages are randomly scattered around, the government immediately knew what they were and immediately started a panopticon to hunt them down. So you have a society where magic is not an ingrained part of its function and mages aren't able to form any groups together to wield their power.
Otherwise, mages would obviously rule the world.

Firs thing that instantly sticks - if I did not know better, I'd think the bureau guys writen as if they were catching random jews (lets be real, manga really goes hard on whole concentration camp thing), and "mages" were retconned and rewritten somewhere much later in the story. Because bureau don't treat those they catch like mages at all, they treat them like regular humans.

You'd think you really want prevent mage from summoning/using/holding a wand, like thick leather gloves or other form of finger restraint. Like anti-magic cell barely fucking works, at best it prevents magic from getting out, which won't help against like 80% of usecases because rule is too literal.

Which leads us to the second issue - the anti-magic police is once again both overly competent and absolutely retarded at the same time. They are written as clearly competent and well-equipped group, have all those perfect tracking tools, all the tech to contain mages, but at the same they are utterly retarded with zero detainment protocols or actual working tools to prevent captured mage from holding a wand. All at the same fucking chapter.
I will also have to point out that one guy freely opening cages without a backup standing behind with a gun, in case of sudden violent attack, which is also infuriatingly retarded. It is not exactly safe thing to do even in regular prison, and there he is dealing with mages that CAN SUMMON THEIR WANDS EVEN WHILE BEING JAILED.

My real concern with this type of worldbuilding is that, logically, the mages should be the ones in charge of society.

Imagine this hypothetical:
There are two hunter-gatherer tribes: Tribe "A" and Tribe "B." Tribe "A" can shoot giant fireballs, lift boulders, and bring down rain. Tribe B cannot. Which tribe do you think would be more successful?
What about their descendants? When both tribes gradually transition to agriculture, Tribe A would still be able to accomplish far, far more. While Tribe B is starving after a drought, a single individual from Tribe A can just summon up rain and fix everything that way. Tribe B sees Tribe A's success, and so they start asking for help in exchange for goods. Centuries pass, and Tribe B's descendants have become completely reliant on Tribe A. Tribe A can do everything that Tribe B cannot. Tribe A can give Tribe B orders, and Tribe B has no choice but to obey. If Tribe B tries to rebel, Tribe A obviously shitstomps them because, again, Tribe A can shoot giant fireballs and Tribe B can't.
In other words, you have a society with a deeply entrenched caste system where the mages have all the power and the humans have none.

I get that they're trying to do a Holocaust analogy here, but having the Jew stand-ins be actual walking WMDs just doesn't make sense.

I really, really hope they don't try to go for a "both sides are bad" theme, because they have lost any room for that with how fucking evil the bureau is. They have gone out of their way to make me hate these guys and want them dead.
If anything, I hope they go for moral nuance on an INDIVIDUAL level. The guy in pic for example. If he really is Mira's brother, what he says can be recontextualized as a victim trying to rationalize his own trauma and ascribe some higher, nobler meaning to it that simply does not exist in reality. That's fine and good.
Or even a lot of the human civilians can be written as people who WANT to help the mages, but live in a world that makes it impossible to really be their allies. You got hints of that idea with Nona's friend Lovi in chapter 1 (she obviously cared deeply about Nona, but still ended up betraying her through no fault of her own). It'd be a more interesting spin on what Nona's mom about how humans can't be trusted.

This chapter already showed that there's materials thay resist magic, and mages are not much different than humans in terms of survival needs.

If an army of mages goes off, eventually humans will organize and figure out the best way to deal with them is not to walk into the blast radius by the hundreds. A bullet in their blind spot kills them just as good as a human, and evetually they need to eat, sleep, and rest. A rotating platoon of well-trained hunters can badger a smaller army of mages until they drop from exhaustion, if they don't have a way of poisoning them or something first. Or starve them outright because nuking cities without a logistical backup is bad for maintaining food and we haven't seen a mage that can magic up nutritious bread and clean water.

In short, numbers matter and so far it looks like humans vastly outnumber magi.

Guns kill humans too. If they're so powerful, there's nothing stopping wizards from using them and using them better than humans ever could. A magical super soldier that can wreck a neighborhood in an instant is not any weaker if they carry around a magically enhanced machine gun while they're doing it. Hell, they're likely to even have magical body armor sooner or later.
All simple tech like a gun does, is make any given mage way more effective.

People don't have infinite morale to take constant losses against a superior force and then not give up.
The first time a mage wipes out an army with their magic is the moment the vast majority of humans are going to give up fighting them for a generation. Guerilla warfare isn't enough to upset the balance of power when one side has literal magic.

It's really weird that it feels the need to infodump the same worldbuilding twice in a row, both times in a clunky and forced way, but then is also bit by the "need a hook" bug so it goes all out with plot that makes said infodumping redundant. You could legit cut maybe five to ten pages and the story would be better. I am also annoyed that it feels the need to frontload this much setup already. Introducing and then killing off so much cast (even though the mother is still probably alive) just because it's afraid audiences won't be interested if it takes its time, so it goes from 0 to 110 extra quick. That said, it did do a good job with Lovi's whole mini arc despite it being so condensed, the art is nice enough, and the comedy elements were good. Wands seem to make this a jojoclone power system wise but that's not an issue. Character work seems solid, but the overarching plot could be very cliché and trite. I'll keep an eye on it since it's at least pretty to look at, but I'm not getting my hopes up.

I think saying "this should have been written like that instead" is inherently cringe, but I'm going to do it anyway because it's really easy to take shots at the writing here.
If you're going to have a lengthy flashback about new girl's brother, you may as well include the "he was sentenced for a Bureau member's crime" bit in there as something the guards already taunted her with, which feels way more reasonable than them randomly dropping the info on her like that. Then when she's taken away you can instantly make it clear the same is happening to her.
If the plot is going to be about braids girl and new girl, and I really hope new girl doesn't just die next chapter because that would be silly at this point, and if you need your first chapter to have something to draw in readers, then you could just start chapter 1 with braids already in her cell, or on the run, and make her backstory a flashback, which not only cuts down on the exposition needed because we start already aware of the way mages are treated but also means new girl is now also aware of the protagonist's sob story which builds their relationship for free.

I don't have as much of a problem with "why don't the mages just rule themselves" as everyone else seems to have since I think there are plenty of ways you can justify that if you write well, but what I really want justified is why they're persecuted in the first place. A lot of people are drawing X-Men comparisons but there a mutant discovering their powers is oftentimes a dangerous occurrence, some of them remain dangerous to others just by the passive nature of their mutations (like guy whose power is literally just that everything around him dies), and some of them undergo drastic physical changes.
