The entire point is that under the constraints of social hierarchy "having a brain" is irrelevant in the face of overwhelming authority that forces people to bend against their will and turn into monsters. Fujiki couldnt disobey Kogan, because he had no real will of his own, but even after meeting Irako, awakening a will of his own and resolving to live protecting Mie nothing had changed. He was forced to turn back into a puppet before Tadanaga just like he had to before Kogan. Although the three central characters of this story are monstrous in their own right Shigurui is still supposed to be a vindication of their will and their struggles and a lament of how they were crushed beneath the weight of society and lost in the annals of history like countless others.
