(You know I see people grain when I'm using for the cover image comic for the X-Men becoming an LGBT metaphor but I wonder if it's actually a good comic with that or without that God loves man kill itself maybe I should story time it has it been Story Time recently?_

The characters just stop appearing.
All mutants outside of the X-books get retconned into having some other reason why they've got powers. Maybe some of the X-book waifus get salvaged that way.

Maybe decades from now they can try X-Men again when everyone who wants it to be like it is has departed this life.

The only inconsistency I need fixed is the general public hating the X-Men. Establish that the only heroes that are beloved are the Avengers and the F4. Every other hero has just as many people paranoid of them as the X-Men do. Also really hammer home the point that people are specifically fearful of mutants because of how uncontrollable their powers are and focus on mutants who's powers are legitimately an issue in day to day life. Cyclops needing special lenses, angel having no way to hide his wings, and maybe just in general work into the lore that Xavier is almost always subtlety helping most students control their powers thorough his own

Focus what angle you want for them. If you're going to make them a civil rights allegory, actually push them in a direction where they're actively working to fix their public image. If they're a body rights/disability thing, focus on how mutants work to overcome those issues and their relationship with the medical industry. If they're a next-gen focused group, focus on the kids and what they're going through instead of just leaving them an afterthought in the books. If they're a superhero group, make them a superhero group.

Just don't jampack all this shit into the same book. Once upon a time you could easily balance all of them, but Marvel's talents are unable to so much as pick their noses without jamming their fists straight up. So just pick a single theme and focus on that shit first before doing anything more complicated. Walk before you try running again. And if you can't do even that, just focus on the superhero angle. Make them people that people want to see succeed in saving others instead of rolling their eyes at with all their bitching and moaning.

I seen a bunch of people do or maybe the same guy a few times the Spider-Man one where they make a thing about how to fix Spider-Man so I decided there's problems with the X-Men stories now and days maybe I could do the same thing for the X-Men and then I guess a third person decided to do Batman since he saw Spider-Man and X-Men.
