Typically it's the pressure from the capo and the hardness of the rubber. Kyser uses high pressure and really hard rubber which I find causes the strings to go sharp so you have to retune anytime you use it
That one is called the Shubb Standard Capo. The rubber is really soft and it's supposed to mimic the pressure of a human finger and it's adjustable so you can increase or decrease the pressure by turning a wheel. It's really common with professional guitarists, it's what Keith Richards uses, etc.

I don't have access to equipment with different pickup configs and youtube videos are unreliable, so here I am asking for an opinion

I've played a jazzmaster and the P90s were pretty good for giving me a clear sound with some crunch for a lead. I like Humbuckers because you get a good roar that really hits that hard rock sound without getting lost in bass or fuzz.
How would this sound:

If you love the neck pickup and the bridge is too harsh, then swapping it with a humbucker is a good choice. You might want to put 500k pots in it too.

I'm doing some guesswork as there's only one shop close by that has electric guitars and their hardware variety (to say, pickup configs) are limited. I'm new to getting into the actual guts of guitars.
My hope was the I'd get the clarity of the P90 at the neck with the growling hum at the bridge. But maybe it would be wilder to swap them and put the P90 at the bridge and the hum at the neck?

wilder may not always be better. jazz is a good place to hear a humbucker in the neck with tone rolled off. ok if you want a jazz tone but i prefer single coils in the neck, so that's where i'd put the p90. honestly im not big on bridge pickups at all unless its a bass

keep in mind you asked how to learn the fretboard. it's a very generic and tedious exercise for a very tedious and generic skill like learning the fretboard. if it gets boring just take a break and move on to something else. once you figure out what you want to do with to fretboard then you can really dial in visualizing and hearing it. most if not all genres of music can be boiled down into a couple of scale patterns and chord progressions, and a lot of players we consider great are really just specialists at certain styles of music. very few people know how to do and play everything on the guitar really well and most of the time they aren't known for making good music. it's just the way it is
