Rakarth and Covens were still being left as an option to get cut from the game entirely if they decided to go with the Ynnari option (which explicitly did not allow Covens models and lorewise are enemies of the Ynnari) while Lelith had been used in recent novels and was an ally of the Ynnari (at the time). Her existing model was also just more popular than the Rakarth one. So Lelith was the obvious and easy choice.

The Imperium of Man is too tolerant. Primarchs are too inhuman and too deviant from humanity to be anything but abominations in need of a purging. Same with Space Marines.The Emperor was just a really powerful human psyker so he's good but Primarchs are warp daemons shoved into flesh puppets. Even as a de-facto god he remains inherently linked to the human race in a way thay isn't really true of the Primarchs he created.
