No, it doesn't ignore anything or act as if it never happened. All three are just basically self contained seasons that aren't continuations of the previous one.
The main thing is that showrunner changed in season 2, and the new guy used s2 to write out almost the entire s1 cast except Raffi, because he got in his head that he was going to create his personal Next Next Generation instead of using this ones. His version is pretty embarrassing since it's so much worse than how s1 did it.

The guy in s3 who is like "the Good Borg don't count, shut the fuck up" is a Wolf 359 survivor, he's not making some rational or clear statement on the state of the Borg. S2 even ended putting the Good Borg safely away in a corner away from everything guarding that mysterious Transwarp conduit so they wouldn't be involved in what came next

The Borg in that season end up being exactly what was described in s1 and s2, the last functional remnant of the Collective barely hanging on because Janeway's actions decimated it completely

You're right, most people seem to hate that episode. I remember quite liking it and found the villain very intriguing and memorable, but then again I didn't find Season 1 nearly as bad as its reputation would suggest. Aside from lame shit like Code of Honor (not even for its "racism", it just sucked), I found most of it enjoyable.

Data is awesome, he was instantly my favorite character but desu I don't find him as enjoyable is S7, and perhaps even dating back to S6. Not sure if this is a popular sentiment, for me it's a combination of the subtle changes in how he play the role and perhaps one too many "Data is manipulated into being a serious threat to the crew" episodes. Conversely I found early Worf to be somewhat of a joke but now I really love the character.

They're on at best a decades long journey with a very real prospect of it becoming a generational ship, and nobody ever makes Voyager their home.
